Vsx1 is expressed at embryonic stage 9 in two bilaterally symmetric domains in the procephalic neurectoderm. These divide into two domains, those that will give rise to the pharynx, and those that will become the pars intercerebralis. It is detected at embryonic stage 12 in the presumptive pharynx, pars intercerebralis, and optic placode. At stage 13 it is detected in the ventral nerve cord and at stages 15-17 in several regions of the CNS including the pars intercerebralis and mushroom body.

Vsx1 protein is expressed embryonically in the pars intercerebralis, ventral nerve cord, pharynx, optic anlage, and isolated cells in the brain. In the visual system, it is first expressed in the preinvagination optic placode. After invagination, it is expressed in approximately 12 cells in the center of each optic anlage. By the first instar larval stage, it is detected in approximately 9 cells in the central region of the outer optic anlage. In third instar larvae, it is found in a small central population of outer optic anlage epithelial precursors and not in the neuroblasts. A second domain of expression is observed in the nascent medulla cortex. In late third instar larvae, Vsx1 protein is expressed in a subset of neurons in the medulla cortex and continues to be expressed in pupae and adults. It is coexpressed with Vsx2 in 20% of the cells of the medulla cortex.
