No presence/absence calls, just M values, A values (same as Arbeitman et
al.) and flags.  If the flag is set to 0, this means it is good, if it is
set to 1, this means it has been flaged and should be flagged in the
glyph.  
The "ID" column has the ids that Kevin White's lab used, so
they don't really mean anything to anyone else, they are just ids.
The "Coords" column should be obvious.  These are the computed coords
of the amplicon based on the v5.0 assembly.  
The filenames should be self explanitory.
