In FlyBase release FB2015_05, the Gbrowse triangle for P{PZ}l(2)35Bd10408 (FBti0004833) is shown within the l(2)35Bc gene, while l(2)10408 is annotated as an allele of the neighboring l(2)35Bd gene. The insertion site release 6 genome sequence location in FlyBase is recorded as 2L:15009505..15010016 . This range of values is based on the alignment of the flanking sequence for l(2)10408 (GBacc AQ073297). The comment in the GenBank record is that this sequence is recovered from the 5’ flank of the P element by plasmid rescue and that the insertion site is unknown within the 534 bp flank. However, when I looked at this strain in the LBNL GDP database, I saw that the insertion site is recorded as being at position 24 within the 534 bp. Bases 1-16 align with the canonical sequence at the 5’ end of the P element and bases 17-530 align with the release 6 genome sequence segment 2L:15010016..15009504 . The insertion site is 24 rather than 17 because of the convention we use to adjust the 5’ flank coordinate for the 8 bp target-site duplication. This puts the insertion site sequence location at 2L:15010009..15010009 . This site is at +70 bp within the l(2)35Bd gene.
