Microarray analysis of Df(3L)Cat Kim Cook, Eric Spana and Kevin Cook DNA samples from Df(3L)Cat (FBab0002301) heterozygotes were compared to samples from wild type flies by Comparative Genomic Hybridization microarrays at the Duke Model System Genomics Unit as described in Erickson and Spana, 2006 (/reports/FBrf0193934.html). Corning CGAP slides spotted with the AROS Drosophila V1.1.1 ~70 nucleotide oligo set from Eurofins MWG Operon (www.operon.com) were used for the analysis. Most annotated genes were represented by a single oligo (denoted by a DM number). Sequences present at one copy in deletion heterozygotes are detected by lower relative fluorescence when compared to sequences present in two copies in wild type flies. The left Df(3L)Cat breakpoint lies within CG32192 or to its right in the range 3L:18033789..18078763 (R5) (predicted cytology: 75B4-75B7) based on the following evidence. The gene order at the left Df(3L)Cat end is Eip75B (FBgn0000568) with CG32193 (FBgn0052193), snoRNA:Me28S-A30 (FBgn0086081), CG32192 (FBgn0052192) and CG42393 (FBgn0259739) lying in introns, CG34252 (FBgn0085281), CG34253 (FBgn0085282). A sequence to left of CG34253 (DM00014510, 3L:18078763..18078831 (R5)) was deleted. A sequence within CG32192 (DM00016614, 3L:18033744..18033789 (R5)) was not deleted, but CG32192, Eip75B, CG42393 or CG34252 may have been disrupted. A sequence within CG32193 (DM00015853, 3L:17957939..17958007 (R5)) was not deleted. No sequences from snoRNA:Me28S-A30 , CG42393 and CG34252 were present in the microarray. The right Df(3L)Cat breakpoint lies within Indy and perhaps within CG32027 in the range 3L:18833555..18834991 (R5) (predicted cytology: 75E2) based on the following evidence. The gene order at the left Df(3L)Cat end is Indy (FBgn0036816) with CG32027 (FBgn0052027) lying in an intron, mir-315 (FBgn0067689), CG6865 (FBgn0036817). A sequence within Indy to the left of CG32027 (DM00013047, 3L:18833487..18833555 (R5)) was deleted. A sequence within CG32027 (DM00015223, 3L:18834991..18835059 (R5)) was not deleted, but CG32027 may have been disrupted. A sequence within CG6865 (DM00009515, 3L:18857351..18857419 (R5)) was not deleted. No sequence from mir-315 was present on the microarray. The rest of the microarray data are consistent with genes between CG32192 and Indy being deleted in Df(3L)Cat.
