In the course of cloning CG34341 (PDE11), two new isoforms were identified. PCRs of the shared C terminus yielded two fragments, one of the predicted size, and one that ran approximately 50bp smaller. Sequencing analysis of these fragments showed that the smaller band contained a novel exon/exon boundary, which results in 4 novel amino acids followed by a novel stop codon around 1kb from the C-terminus, and thus a truncated protein. RT-PCR analysis revealed that both the B and C isoforms each have a long and a short isoform, thus yielding two additional novel ORFs. The splice site occurs in the final exon of the cDNA, with the splice site: GAAAGCAAGC/CACCCAGCCCAG. Analysis of this sequence for donor and acceptor sites using spliceport rates ccaccagcaccc as an acceptor site, with a score of 0.55; the donor site is not given a rating.
