There are 13 annotated D. melanogaster genes whose protein products are predicted to have alkaline phosphatase activity (InterPro family IPR001952; predicted orthologs to human ALPP): CG8105, CG16771, CG1809, CG3292, CG3290, CG3264, CG10592, CG5150, CG5656, CG8147, CG5361, CG10827, Aph-4/CG1462. (Also see FBrf0228828.) In addition, as of FB2015_03, there are also three unannotated (non-CG) alkaline phosphatase genes: Alp1/Alkaline phosphatase 1 (FBgn0000106), Aph-2/Alkaline phosphatase 2 (FBgn0004474), and Aph-3/Alkaline phosphatase 3 (FBgn0014458).
'Alp1' (aka ‘Aph-1’) had been mapped by recombination to 3-46.3 (+/- 0.5) in FBrf0091310, and to between 'hid' and 'p' at 3-47.3 in FBrf0019197.  FBrf0019197 also states this phosphatase "becomes active in the larval cuticle and muscle during the third instar" and it is often referred to as 'larval alkaline phosphatase'.  Of the 13 annotated Dmel genes predicted to encoded Alkaline phosphatases, only one, CG5656, at cytogenetic position 78D (which corresponds to 3-47 according to the FlyBase cyto-genetic-seq correspondence file) fulfils these criteria.  Thus the 'Alp1' and 'CG5656' records should be merged, under the final symbol of 'Alp1'.
'Aph-2' is only mentioned in a single publication (FBrf0018140).  Therein, it's mapped to the second chromosome and is found to be expressed in the adult hindgut, persisting at high levels throughout adulthood.  Of the 13 annotated Dmel genes predicted to encoded Alkaline phosphatases, only CG3290 meets these criteria (adult hindgut expression supported by FlyAtlas, modENCODE and Flygut data).  Thus the 'Aph-2' and 'CG3290' records should be merged, under the final symbol of 'Alp2' (to be consistent with the 'Alp1' symbol, which also follows mammalian nomenclature for these enzymes).
'Aph-3' appears to have first been created based on FBrf0038036, and was subsequently mentioned in FBrf0057997 and FBrf0074111.  However the original paper (FBrf0038036) is clearly referring to the 'Alp1' gene.  The 'Aph-3' gene record should be deleted.
'Aph-4' corresponds to CG1462, as previously determined (FBrf0123252), and should be re-named 'Alp4' for consistency.
The remaining 10 unnamed CG genes encoding alkaline phosphatases may be given an 'Alp' prefix and an incremental numerical suffix.  Thus the final list is:
