In Atg9B5 homozygotes, most eggs are retained instead of being laid, rarely deposited eggs are smaller ("dumpless" phenotype, also seen in Atg9B5 germ-line clones), and cytoplasmic streaming is reduced.

Atg9B5 homozygous nurse cells are fused and multi nucleated in stage 9+ egg chambers (also seen in Atg9B5 germ-line clones), they exhibit fewer and shorter actin cables in stage 10B egg chambers; and their nuclei persist in stage 14 egg chambers.

In Atg9B5 primary embryonic neurons, the filopodia number is increased.

Atg9B5 embryos exhibit midline crossing of ventral nerve cord axons that run in parallel to the midline in controls.
