Microarray analysis of Df(3L)GN24
Kim Cook, Eric Spana and Kevin Cook
DNA samples from Df(3L)GN24 (FBab0002318) heterozygotes were compared to samples from wild type flies by Comparative Genomic Hybridization microarrays at the Duke Model System Genomics Unit as described in Erickson and Spana, 2006 (/reports/FBrf0193934.html). Corning CGAP slides spotted with the AROS Drosophila V1.1.1 ~70 nucleotide oligo set from Eurofins MWG Operon (www.operon.com) were used for the analysis. Most annotated genes were represented by a single oligo (denoted by a DM number). Sequences present at one copy in deletion heterozygotes are detected by lower relative fluorescence when compared to sequences present in two copies in wild type flies.
The left Df(3L)GN24 breakpoint lies within Eip63F-1 or Eip63F-2 or in the region between them, and lies in the range 3L:3910034..3935268 (R5) (predicted cytology: 63F6-63F7) based on the following evidence.
The gene order at the left Df(3L)GN24 end is mge (FBgn0035473), Eip63F-1 (FBgn0004910), Eip63F-2 (FBgn0004911). A sequence within Eip63F-2 (DM00015241, 3L:3935268..3935336 (R5)) was deleted. A sequence within Eip63F-1 (DM00004098, 3L:3909966..3910034 (R5)) was not deleted, but Eip63F-1 may have been disrupted. A sequence within mge (DM00003331, 3L:3909388..3909456 (R5)) was not deleted.
The right Df(3L)GN24 breakpoint lies within shep and perhaps also within the intronic gene CG4669 in the range 3L:5177885..5228896 (R5) (predicted cytology: 64C8-64C9) based on the following evidence.
The gene order at the left Df(3L)GN24 end is shep (FBgn0052423) with CG4669 (FBgn0035598) lying in an intron. A sequence within shep to left of Cg4669 (DM00012639, 3L:5177817..5177885 (R5)) was deleted. A sequence within CG4669 (DM00007716, 3L:5228896..5228964 (R5)) was not deleted, but CG4669 may have been disrupted. A sequence within shep to the right of CG4669 (DM00017282, 3L:5240680..5240716 (R5)) was not deleted.
The rest of the microarray data are consistent with genes between Eip63F-2 and shep being deleted in Df(3L)GN24.
